Most players use cap booster 800s in medium cap booster modules. You can only fit a single 800 in, so many people downgrade to Medium Electrochemical if they need to save on powergrid, since the extra room of the T2 module isn’t used. (I have also seen 200s and 400s used – it really depends on how much extra cap you need to be stable, whether you can affectively use ‘extra cap’ before it is potentially neuted away etc. Generally, the idea is that you work out how much capacitor you need for critical stuff like repairers or MWD, and make sure your cap booster gives you enough to immediately run 1 cycle of those important modules.)
Navy cap boosters are only 75% of the volume of the T1 boosters, which means that you can fit 33% more in your cargohold. That’s a pretty good thing and may be just the edge that lets you outlast them.
Alternatively, sometimes you can use a larger cap charge for the same volume. For instance, remote rep assault frigates often use a small cap booster with 2xcap 150 loaded, but 2xNavy Cap 200s also fit.

This is the general logic of it, something worth considering on Medium size ships is your instability factor, if you are only just unstable a large booster when you get to ~35% cap is the way forward as you will only need a single spare charge, lets face it if you are stable out in say 3 mins, most fights will be over before you use it even.
If you are very unstable less more often is usually more helpful when needing to decide what to cycle. +1 though good answer to a tough question.
Another thing to consider is neuting.
And yeah, agreed, 800s are the way forward unless your cap requirement is very low.
If you can’t fit a med then navy 400s in a small is the next best option.
