How do F.O.F missiles work?

Do they target the closest target from you, do they shoot fleet members, ecetera.

FOF missiles will hit the nearest valid target. In missions that's destroyable structures and rats. In pvp they will hit hostile targets, wartargets, drones that have you aggroed or people who steal from you. Also any friendly that attacks you or your drones/wrecks including corpmates.

Will FoF missiles actually hit structures if they have not aggressed you?

In missions yes, if you’re referring to turrets and missile batteries it’s a bit iffy. Sometimes if you land in a mission or belt you won’t be able to engage your FoF missiles until they start to aggro you. Against POS' I’m not sure but logic dictates it will follow the same rules as lowsec, if the POS autoaggroes or is set hostile the missiles should hit the nearest hostile mod.

FoF missiles should in theory target the closest ship or drone that is aggressing you. They don't use the targets that you/your ship have targeted. They do seem to have a habit of targeting your own fleet members but that may be due to someone in your fleet having aggression towards you.

As mentioned, FoF (Friend or Foe) missiles attack the closes hostile target. However, this begins to get complicated when you take into account aggerssion due to smartbombs, friendly logistics etc. and you may sometimes end up shooting a fleetmate by "accident". The best tip I can give is take them along, use them if you get jammed, but make sure you know what they are hitting and deactivate the launchers if they suddenly start hitting friendlies.
