Kill Missions and different Empire factions

Is there any difference in working for different faction agents, except for obvious things like LP stores and standings? Will Amarr agents give you, say, less missions against Guristas and more missions against Sansha, and vice versa for Caldari agents?
And one more practical aspect - which pirate faction "opposes" every empire faction, including Khanid and Ammatar?

It's partly the territory the agent is in and partly the faction the agent represents. Faction-kill missions are dictated entirely by the faction the agent represents. Caldari and Amarr agents will send you up against Gallente and Minmatar, and vise-versa.

Pirate-wise, the pirates you'll most commonly end up against are whatever ones occupy the region you're in (dotlan has a field for this, "local pirates"). However, you do get missions against other pirate groups from time to time. A good way to predict what pirates you'll run into in a given faction's space is what pirate ships require that faction's skills.

For example, Serpentis ships require you to have Gallente and Minmatar skills. You are most likely to encounter them in Gallente space, but I get missions against them in Minmatar space maybe 1/4 of the time. Angels are the same but the balance is reversed, they are primarily Minmatar but you also run into them in Gallente space. Just look through all the pirate ships and see what skills they require and you'll have a rough idea of what you're likely to run into.

There's also a certain amount of randomness. There's missions like "Worlds Collide" which will send you up against two completely different pirate factions (e.g. Angels and Sansha), and off-kilter pirate groups like EoM (primarily in "Gone Berserk") or mercenaries (usually fly caldari). All you can do is predict what you will be fighting most often, but it's never 100% predictable.

Observations by myself and corpmates, mostly. As I said, it’s always a bit random. You will run into Angels at least infrequently pretty much anywhere, but much more frequently in Minmatar and Gallente space. I’ve done a bit of missioning in Amarr space as well and there it’s usually Sansha and Blood Raiders, and to be honest while I haven’t missioned there in a while I can’t remember getting more than one or two Angel missions before getting to Minmatar space.

Now I can add from my own observations that you get mercenary missions more frequently when you work for low quality agent.

Each Empire region has its own common flavour of Rat. Gallente have Serpentis, Caldari have Guristas etc. I have found that the Gallente tend to give you kill missions versus:

Serpentis Angels Caldari Amarr

The Serpentis bit is obvious, but why Angels? I suspect that it is because of the positive relationship with the Minmatar.

I would say that Amarr would give you more missions against Blood Raiders, some against Guristas and then a smattering of missions against the Gallente and Minmatar.

In Minmatar space Angels are the most common and Serpentis second so I guess the standing relationships between the factions are at work here as you suggest.
